I didn't expect this and I probably should have.

I have a female box turtle that we raised from a hatchling. She is roughly five years old and about the size of a baseball - maybe a little bigger.

We rescued a full grown male box turtle. Everything has been ok for several months - I was keeping my eye on them to make sure there was no fighting or what not.

I go outside today (it's raining) and I notice some commotion in the box turtle pen. The new turtle has fully mounted and is all the way leaned back on my young girl (ugh). My wife is giving me terrible looks.

Seriously, should I be worried about anything here? I'm not really sure what to do - my female doesn't seem to be in any distress (I just feel dirty).

Advice?

Well, if there are any eggs, and this is her first time, they may not be any good. So, if you don't want to deal with good eggs and hatchlings, then you will need to house them separately.
And Hello and Welcome:)

Thanks - well I think the cat is out of the barn now. We're ok dealing with the offspring. I guess I'm just concerned about any harm that may come to the female

Harm can come to the female. A single female shouldn't be kept with a male because all of his attention will be on her and this will cause her stress from him continuously trying to mate her. There have been instances where a female needed medical attention because a male mated her so much that her cloaca was injured and became infected. I would suggest either getting two more females or separating these two except for wanted mating which in that case you would keep them together for 24-48 hours then separate again.

Wait a cat, your male Boxie bred with your cat, I thought this was about two Boxies:p:D. Sorry, I couldn't pass it up.
Just be sure the female has proper areas to dig a next should the time come. Basically soft enough dirt she can dig into.
Oh, an yes, I dropped the ball on the one female one male. The male could harass the female to illness or death. Sorry, that kinda slipped my mind. I was more concentrated on the fact they mated and your wife was not happy. LOL. So yes, they should be kept seperate or if you have a very big enclosure, really big and lots of sight barriers, then there is a chance they could stay together, but seperate is better.
