I have a zoo med 100w MVB powersun, but my CHE is not in yet. Normal nights aren't cold in my area at this time of the year, but this week is calling for low temps in the 40's. It is obviously not that cold in the enclosure because it's inside, but Misha's she'll felt cold this morning...

So my question is: should I leave the powersun on overnight to warm him until I have a CHE?

Day and night cycle is very important. It's Russian tortoise right? The temps your describing wont effect her as long as she can warm up In the day/morning after the cooler night

He's a Greek and my thermometer said it was 68 degrees, but his shell felt much colder.

68 degrees is ok for night time temps. I won't worry at all. You don't need a CHE.
