When Lilly 'cleans up" her own poop, does this mean that her diet is lacking?

How often does her sub straight need to be changed?

Its just something that tortoises sometimes do. It does not necessarily mean anything is lacking.

I spot clean my substrate daily, removing poop and any leftover food, and I never change it.

Doesn't the urine become an issue?

I've never seen them urinate indoors. If they are doing it, no, its not an issue. Most of my small indoor tortoises are soaked daily, or close to it, and they usually urinate or deficate in their soaks.

for some reason urine is never a problem for me in my indoor enclosure. and by problem i mean it doesn't stink. i always pick up any poop i see daily. you could soak your tort daily which will stimulate urination in the warm water and decrease the amount of urine in the substrate.
