We just picked up our burmese mountain tortoise and he also has a somewhat softer shell but not really any pyramiding, is just increasing calcium in his diet enough to help with that or are there some other things we could try?

You'll need an active uv light as well as the calcium and adequate heat to help your tortoise use the calcium.
