Okay i try giving you a suggestion.

1. Take your substrate out from the enclosure and then pour boiled water into the substrate. And wait 15 -30 minutes and then do it again.
I have a question what material do you use for your enclosure?
If you use wood, you can varnish the wood first, after the varnish dry wash and sunbathe the enclosure, to eliminate the smell you can use pineapple. And before you lay the substrate down again you can use plastic bag as a layer before the substrate, it can make your enclosure get more lifetime.

I use wood for enclosure. I have 7 tortoises and i never change the substrate i just soak the substrate once a month with boiling water. I spray the substrate everyday.
