For the past couple of weeks I've noticed what appears to be fruit flies in my Greek Tortoise's cage. They seem to mostly hang out in his water dish. IS this a good or a bad thing? If bad, how can I get rid of them?

It's a normal thing. Hard to keep them away. You can bake your substrate before using, 250 for about 3 hours or so. This keeps them away longer, but eventually some may still survive and hatch. It's it the substrate and it seems they really like heat and humidity

I have what appear to be hundreds of very tiny almost clear bugs in both my enclosures. Other than baking my substrate, any way to rid them

Irritating little things, dang near impossible to get rid of but fortunately harmless. I still dig out all the ones I can ;)
